Microbial Genomics & Antimicrobial Resistance

Antimicrobial resistance is one of the major public-health challenges in India and worldwide. We are building open, reproducible workflows to characterise resistance genes, plasmids and lineages in public bacterial genomes, and to teach them.

Maximum-likelihood phylogeny with bootstrap support at internal nodes. Support below about 70 is weak evidence for a clade.

Questions

What we want to know

  1. How well do genotype-based resistance predictions agree with recorded phenotypes in public data?
  2. Which plasmid backgrounds carry key resistance genes across public Indian isolates?
  3. How can surveillance analyses be made reproducible for small laboratories?

Approach

How we work on it

  • Standardised assembly, typing and resistance detection
  • Pangenome and phylogenetic analysis
  • Open, documented workflows suitable for teaching

Methods already implemented
