Bioimage & Microscopy Image Analysis

We turn microscopy images into reliable measurements: segmenting nuclei, cells and structures, measuring intensity and morphology, and building pipelines that process whole screens reproducibly.

Graph-based clusters of single cells shown in a UMAP embedding. Distances between clusters in UMAP space are not quantitative.

Who it is for

  • Cell-biology and microbiology labs with imaging data
  • Screening groups running high-content assays
  • Imaging facilities that need custom analysis

What you send us

  • Images with metadataTIFF, OME-TIFF or vendor formats readable by Bio-Formats.
  • Annotation examplesA few manually annotated images, if available, to validate segmentation.

What you receive

  • Per-object and per-image measurement tables
  • Annotated example images and figures
  • Reusable Fiji, CellProfiler or Python pipeline
  • Methods section and report

Methodology

How the work runs

Each step is agreed with you and documented. Typical tools: Fiji · CellProfiler · scikit-image · Cellpose · StarDist · napari

  1. ScopingWhat must be measured, image quality and acquisition settings.
  2. Pipeline developmentSegmentation (classical or deep-learning) and measurement on a pilot set.
  3. ValidationAgreement with manual annotation reported before full processing.
  4. Processing and hand-overFull dataset processed, tidy per-object tables, statistics and a reusable pipeline.

Quality controls

Checks applied to every project

  • Segmentation accuracy against manual annotation
  • Per-image QC flags for focus and saturation
  • Batch and plate-position effects checked

Scope and limits

What the work can and cannot show

  • Measurements are only as good as acquisition; saturated or out-of-focus images are flagged, not rescued.
  • Research use only: results are not a clinical or diagnostic report.

FAQ

Frequently asked questions

It depends on the data type, the number of samples and the depth of interpretation you need. Every project receives a written quote with scope, deliverables, price and delivery date after a short exchange about your data and questions. The quote is free and carries no obligation.

Data are used only for your project, transferred through a channel you approve and deleted at the end of the engagement on request. We will sign your institution’s confidentiality agreement before any data are shared.

Yes. You receive a methods section with software versions and parameters, and every figure can be regenerated from the delivered code. Authorship or acknowledgement follows your field’s norms and is agreed at the start.
